alot of protien need to be studied

i have a set of protiens from neisserial bacteria one spacific strain
with thier level of expression after rat infection in different anatomical location and need to know what of those protiens are have signifcant  importance ? !! 
i need a guide to know how i could search these protiens and organise them in groups according to pathogensis ? 
beer in the mind many of these protiens are known their pathways and very popular protien like the protiens involved in the TCA cycle and glucogenesis !! 
so it is difficult for example to say this protien enzyme is involved in the attachment e.g ? 
how could i classify them ????????????????????????????
and i would be greatfull if someones give me bioinformaticaly new  insights to do new researchs on those protiens ?

 IF your primary concern is

 IF your primary concern is to find out molecular interaction between the proteins of your interest and other proteins, you can check the protein interactions usig interactome databases such as I2D.

As far as the functionl classification is concerned, you may have to first characterize the protein.

ID2 data base is v.good but

ID2 data base is v.good but unfortuently does not have the protiens for bacteria !!!
what do you think ??

You can check other databases that offers interaction studies such as IntAct ..... and more.
