problem in sequencing

Hi, I am doing direct sequencing of PCR generated fragments to assess genotypes. There are reports saying that there can by multiple genotypes in a sample. Is there any way by which I can dilute my DNA such that it contains a single copy of the gene and then do sequencing. I can not do cloning as we dont have enough lab facilities and money for that.

They used direct sequencing of PCR generated fragment to identify different mycobacterium species. The article is fairly detailed about techniques and can hopefully answer your questions
